By virtue of the fact that he is Tony Stark's best friend and knowing how guilty Stark feels after his drones killed people all over the world, War Machine AKA James "Rhodey" Rhodes will undoubtedly side with the pro-registration team. He will know that Stark wants to make amends for his mistakes and will happily help him with that. Stark and Rhodes are fiercely loyal to each other and have been close for many years - it almost goes without saying that their teaming in the event of a Civil War would be the case. Having two armoured heroes working in conjunction with each other would be very cool too - as we've already seen in Iron Man 2.
