How He Dies
In order to protect his son from having his powers discovered and everyone ostracising him for his difference, Jonathan Kent decides to take a tornado to the face after getting into difficulty trying to save the family dog.
He dies and Clark's big secret is kept hidden. Underneath a great big ball of depression, for starters.
Why It's Dumb
Pa Kent's decision to go after the dog was a dumb-ass move to begin with - because it may have been fine - but there's nothing to suggest that Clark couldn't have used his super-speed to save his father without anyone even seeing. And to be fair, Kent's fear that his son's exposure would be bad completely ignores the fact that he WAS exposed already when he saved the schoolkids and basically nothing happened as a result.
Also, why did Clark even listen to him? Sure, he might have been pissed at him revealing his powers, but what would he lose? Maybe having to move house and go into hiding? That's got to be better than being blended in mid-air by extreme weather.
