Its possible that he truly feels for his fathers hardships and doesnt want to see America fall under a similar torment at the hands of a super-powered god. Conversely, he might just be saying what he knows will get people rallied against Superman. No matter his beliefs, Luthor has built his modern company on a host of military contracts. He doesnt want to be conquered, though by who he doesnt specify. To him, its all about safety, and from where hes standing, he can see a lot of threats.
