It's thanks to Nick Fury - or should be that be the Skrull, Talos - that Mysterio learns who Spider-Man really is, with Fury introducing the two to each other after a faux Elemental attack in Prague.

Still mourning Tony Stark and in desperate need of a father figure, Peter is easily swayed by the charms of Jake Gyllenhaal's Quentin Beck - which eventually infamously comes back to bite the Web-slinger on the backside in a major way.

Formally, MJ finds out for certain that Peter Parker is Spider-Man while her and Peter take a stroll in Prague. That said, Michelle also claims that she had a hunch about Parker's other life way before it was officially revealed to her.
