At Halliday's funeral in the film's opening, his body is interned in Spock's black coffin from the end of The Wrath Of Khan and his flowers are designed to be Star Fleet logos. Later, we see a Klingon bat’leth weapon on the windsill of young Halliday's bedroom.

There's also a black and white photo of Will Wheaton in Aech's basement room.

As a bonus, there's also a reference in the same sequence to Hollywood's most famous vampire as the "dead" Halliday sits bolt upright in his coffin the same way Bella Lugosi's infamous version did.
