It is unclear just for how long the beaches will stay shut, but given that Disney have said that they will be installing fencing all around resort, perhaps they will stay shut until this is complete.

During the search for Lane, Disney stopped all of its watercraft from running across across Seven Seas Lagoon. Since then, Disney has slowly began to reopen.

As of this moment, all guest watercraft taking guests to and from the Magic Kingdom are all running. According to WDWInfo, guests can now rent most of the boats again, with the exception of the small Sea Raycers. The site also says that fishing excursions have been cancelled.
