In the comics The Flash & Supergirl died. The cover of Crisis on Infinite Earths #7 features Superman carrying the battered body of his cousin has become an iconic image in their mythology. Tears stream down the Man of Steel's face, so how else would they remix this?

The obvious answer is to reverse Superman and Supergirl's roles in the story into one that favors her story. In the comics the decision to kill Supergirl was made to favor Superman. DC Comics thinking at the time was that there was too many other Kryptonians around; Supergirl, Krypto, thousands in The Bottle City of Kandor, and many more in the Phantom Zone.

They wanted to make Superman the sole survivor of Krypton once again as he was originally conceived, as it made him more unique. In this case The CW wishes to put the focus on Supergirl, and so Superman has to go.
