The colonization point could easily have been the biggest question of the season, were it not for Mulder and Scully's son William. Where William is, what he has become, and what he represents, however, are probably the biggest questions of all. Scully gave the child up willingly - that we've known for years. He had been hunted by both men and aliens, so it seemed a safe bet, especially after he displayed supernatural abilities early on. Now, it appears that the life of Fox Mulder depends on finding William. What will that do to a boy entering his teenage years? How will he react to knowing who, and what, he is? Has he already seen signs that he is not normal? Is he still a supernatural being, having been injected with a substance back in the ninth season that supposedly muted his powers? And here's one last question/suggestion when it comes to William Mulder, named for Fox Mulder's murdered father: would a show focusing on him as a young man, uncovering his family history, and trying to live up to the legacy not be a lot more interesting than a couple of Mulder and Scully clones?
