Given that The Dark Knight ended with the Clown Prince Of Crime behind bars, and tragic real life circumstances meant any resolution was removed from the follow-up, the timeline could simply have been ret-conned slightly to reveal theyre one and the same. After all, Batman is an older veteran who presumably must have met his arch-nemesis already, and suggesting that he too is a continuation of Nolans timeline would have been both simple and infinitely marketable. And the Joker isnt the only one who should have been kept from Nolans work
