1. What (And Where) Is The Weapon?
As mentioned, the weapon Dolores is going towards is likely the same thing as William's greatest mistake. In turn, that's probably wrapped up in the "valley beyond", as well as the spot young William shows Dolores as he talks about building an answer to a question that was never asked.
Crucially, that scene looks like it takes place at the same location as we saw all of the dead hosts and the sea last week, so could it be that the sea/flood IS the weapon? Or is the terraforming a means of hiding it? Another theory posits that it's a device used for communicating with other hosts:
