4. The Matrix - Cipher Plugs Himself In... Somehow

The Matrix, as much of a solid-gold classic as it undeniably is, certainly isn't without its flaws and narrative gaps. Some have wondered why the Matrix itself is a technologically-literate society, but that's not so much of an issue - what is an undeniable issue in the story is a later scene involving the twist villain Cypher (Joe Pantoliano).

Cypher is a memorable character who's very well-played by Pantoliano, but there's a very confusing moment when he's shown in the Matrix, interacting with main antagonist Agent Smith (Hugo Weaving). It's established that you need an operator in order to plug you into the Matrix, but no-one would've been plugging the traitorous Cypher in. 

Still, in the interest of fairness, there is actually an explanation for this one. Writer-directors the Wachowski Sisters revealed that there was a moment where Cypher was, off-screen, working on some code that allowed him to enter the Matrix without an operator. Therefore, this is one of those cases where including one extra scene would've fixed a confusing part of the story that's distracted viewers for decades.
