Ridley Scott's Alien prequel that wasn't a prequel, but surprise actually was a prequel was a film that was as beautifully shot as it was totally incoherent.
A big part of the problem was that Lost co-creator Damon Lindelof was brought on as a writer and decided to implement his show's tradition of creating "mysteries" by just never explaining what the Hell was going on.
The film's original script actually contains a whole bunch of scenes that explain massive plot holes like why every member of the science team acts like an incompetent mouth-breather and what exactly the Engineer's problem with humanity is (apart from jealousy at Michael Fassbender's perfectly coiffed hair).
The weird alien goo that everyone was so interested in was actually a terraforming device used by the Engineer's to create life on Earth. Peter Weyland wanted some of it for himself and so launched a secret science mission with a crew of the kind of shady discredited scientists who sign up for a secret science mission.
Also the Engineer hated humanity because we crucified one of his people thousands of years ago when they came to Earth to check on our progress. Apparently the bible left out the part about Jesus being an eight foot tall blue alien.
