2. Doctor Crane (The Dark Knight Rises)
Talking about being a thorn in the side of one man for so long, Cillian Murphy's 'Doctor Crane' was the only villain in Chris Nolan's Batman Trilogy to survive the course of the three films. Sure his role was minimal in two and three but it demonstrated how some criminals could go undetected in Gotham's world of good versus evil. When we last saw Crane, he was playing judge, jury and executioner in Bane's makeshift Court of Law - giving people the most chilling ultimatum - death or exile, where exile would surely result in death anyway. When Batman and his allies finally spring into action and take down Bane, Crane (as per) slowly retreats back into Gotham's seedy underworld. I think we can assume that in the aftermath of Batman's bomb antics, Gotham entered somewhat of a Golden Age - where the police force and the politicians worked side by side to keep the city streets clean - including rounding up all of those criminals, like Crane, who had caused the city's stagnation for so long. I mean lets be honest, after three films of being a pain in the ass, Jim Gordon's gonna want to get his own back!
