One of the biggest long term problems Batman V Superman created for the DCEU is that it irreversibly messed with the comic book status quo, ruining characters for the run of the series. Snyder seemed to act like he was making a film free of repercussions, so killed Jimmy Olsen, made Lex Luthor a known maniac and the two pillar heroes murderers. There's no real coming back from that.

Suicide Squad isn't quite as destructive, but it does mess up something major - the Joker. He's just not good, and the characterisation of his as a manic mob boss and a love interest to Harley greatly weakens what should be Batman's greatest foe. Add to that a heavily-alluded origin and all that ink on his skin and he's a very off-kilter take in what is meant to be a definitive movie universe. There's a very limited run of ideas of what you can do with this character going forward.

The film also furthers the DCEU's odd obsession with everyone freely knowing who Batman's identity is; Amanda Waller and Lex Luthor both know, and you can bet in reality they'd blab the moment it became advantageous.
