1. Pierce Is Hydra - Captain America: The Winter Soldier

Captain America: Civil War might have changed the landscape entirely for Cap, but it was already torn up considerably by the revelations of The Winter Soldier.

Having grown to believe that S.H.I.E.L.D. was an extension of the government - and was thus an institution of moral integrity - the intrigue-soaked sequel was an exercise in education for the naive Cap. Not only did he discover that his best friend has been reborn as a villainous assassin, but he also found that the suggested corruption within S.H.I.E.L.D. went far beyond the level he suspected at first.

In a startling revelation, it became obvious that the infection was so grave that S.H.I.E.L.D. effectively was Hydra and was irredeemably compromised to the extent that Nick Fury (himself the star of another twist) believed it had to be exterminated entirely.

It was a genius twist, playing on real-world anxiety around governmental observation and ominous hints of bureaucratic corruption and it effectively took everything Cap was fighting for out of the fight.
