Working for the Avengers at the new upstate facility at the end of Age Of Ultron. He's presumably continuing his work into the multiverse and interdimensional travel from a scientific point of view (the same work Jane Foster was working on before she was magicked out of the MCU) and was busy with his work when Thanos invaded.

It's not like he'd be on the front-line anyway...

Will He Be Back?

There's a good chance, because Selvig is Earth's leading expert on inter-dimensional concerns and multiverse theory, which is definitely going to play a major part in the plot resolution of Avengers 4. Expect him and Hank Pym to work together turning existing technology into something even more useful.
