The biggest villain to have appeared in the Marvel Cinematic Universe so far has easily been Thanos.

The Mad Titan considered it his destiny to restore balance to the universe following the destruction of his home planet. To do this, he journeyed to other worlds and wiped out half the population to allow resources to be more widely available. Of course, as part of this mission, Thanos sought out the six Infinity Stones so that he could simply snap his fingers and his vision would be complete.

At first, it appeared Thanos had succeeded with his quest. However, it took five years and the return of Ant-Man from the Quantum Realm for the Avengers to finally find a way to defeat this rogue and bring back all those who had vanished in the infamous Snap. As a result, Thanos and his followers suffered the same fate they wanted for the rest of the universe, turning to dust in the air.
