This was the leading theory at the end of last year, the idea being that doctor Amanda Waller has recovered Talia al Ghul's body following the close of Arkham City, only to engage in some fancy gene therapy experiments by splicing her with Bruce and Robin's DNA, as well as using the old Titan virus seen more prominently in Arkham Asylum to ensure healthy cell growth. The Arkham Knight is reportedly moulded to restore order to a Gotham ravaged by crime and warring gang factions, and he does so by addressing the 'menace' that is Batman. By having the AK be a clone it opens up a swathe of debates for fans, as nobody ever has a concrete answer for "Who could beat Batman?" Now it seems Rocksteady are positing that response as "Well... another Batman" Whether that floats your boat or not, Amanda herself is the one responsible for putting together the Suicide Squad (comprised of Harley Quinn, Deathstroke, Deadshot and Catwoman plus others) and with three of the four characters just listed set to appear in Knight, there's every possibility she could play a big role in what's to come.
