The reasoning behind this is that the CIA could not keep Roger contained due to his ability to move at super speed, ands that giving him an emotional attachment to a family is the best way to keep Roger hidden and in the eye of the CIA.

The theory also states that the CIA only continue to "search" for Roger in order to indulge Roger's need to feel important, and to keep the Smiths from revealing that Roger is an alien to the general populace, revealing that Stan is unaware of the scheme. This would explain why the government did not question Stan over his escape of Area 51 with the alien they have been hunting.
