To understand the significance of Jon Arryn's death, a history lesson is required. Jon fostered both Eddard Stark and Robert Baratheon, in the Vale of Arryn. The two considered Jon to be a second father to them, a fact that was confirmed after Jon refused to hand them over to be executed by the Mad King Aerys II, instead choosing to raise his banners against the crown.
