From the first trailers when Ramsay asked a "little man" if he likes to play games, it was always likely that he was going to get his hands on the missing Stark. He's the last remaining pawn the new Lord Bolton can use to either convince Sansa to come back and marry him, or to goad the remaining Starks and their allies into all out war at Winterfell.

Either way, it probably isn't looking good for Rickon, because Ramsay doesn't exactly have a good track record with prisoner welfare.
