Okay, saying Alien 3 had a troublesome production is like saying hell is hot. Considering the production spent years in development hell, and went through a myriad of scripts and directors, it's safe to say Alien 3 was an unmitigated nightmare to develop from beginning to end.

Because every aspect of Alien 3 changed right up until the sequel was released, it's no surprise that several shots in the trailer didn't make the transition to the big screen. (And that's not including the initial teaser, which erroneously implied the story would take place on Earth.)

In the official trailer, there's a shot of an explosion killing multiple prisoners, Dillon carrying an unconscious Ripley, and the prisoners tracking the Xenomorph. But after the producers ordered a drastic reshoot, the these shots were removed.

Fortunately, these sequences saw the light of day in Alien 3's Assembly Cut, which was released in 2003. This version included over 30 minutes of deleted scenes, including all the shots from the trailer.

I mean... it didn't make the film much better, but it was nice to see a cut of Alien 3 closer to the director's vision.
