this theory, it's in an entirely different, unexpected way, for the theory suggests that - in what should have been The Matrix Revolutions' climactic reveal - The Matrix was, in fact, created by humans rather than The Architect, as an artificial construct to dupe the machines into believing that they had "won", while instead keeping them in check. The notion of machines becoming self-aware and enslaving humanity is a popular theme in science-fiction and especially The Matrix, so the idea that humanity has gotten a foothold upon the machines, with Neo being another machine and Zion being just another simulation, both in order to trick the machines, is certainly resonant within that thematic framework. Given how the third film ended, it couldn't have really been a lot worse...
