3. The Westchester Incident - Logan

That the implied "mutant apocalypse" isn't actually one at all, and the dead mutants were instead the result of an isolated incident in Westchester, where Charles Xavier's (Patrick Stewart) deteriorating mental state caused him to suffer a telepathic seizure, resulting in 600 civilian injuries, killing several unnamed X-Men and destroying the X-Mansion.
How The Trailer Hid It
The trailers for Logan quite brilliantly re-framed the film's entire narrative by suggesting that it took place in a post-apocalyptic desert wasteland, where most other mutants had been wiped out and only small pockets of humanity remained.
But of course, the film makes it clear that Logan (Hugh Jackman) and Xavier are actively avoiding civilisation, instead hiding out in the desert in order to evade capture and keep humanity safe from the ticking time bomb that is Xavier.
The tone of the trailers was so consistently bleak - aided by inspired use of Johnny Cash's "Hurt", no doubt - that it was easy to believe the mutants had been wiped out in a war with humanity, rather than just a select few in an accident by one of their own.
