4. He Can't Build a Character (AKA The Mary Sue Problem)
It's true. We all know it. Character arcs just seem to be second fiddle to action scenes and green screen for this guy. Granted Batman and Superman are already established characters with a whole lot of background to build off of; there is still much for Snyder to work out. Superman just killed someone. For those of you who don't read comics, not only is this a big deal, it's a huge deal. Superman doesn't kill people. Plain and simple.... and even a scream of anguish afterwards won't be enough for him to get over it. Snyder is going to have to find a way for Superman to deal with his own breaking of his biggest rule, while still getting him significantly angry at the Bat. Lets not forget that at the end of the Nolan trilogy, Batman had gone off into hiding. While this is the perfect set-up for a Dark Knight Returns style movie(maybe Bruce comes out of retirement to deal with this murdering superhuman alien?), Snyder is still responsible for getting Bruce back in the Bat Suit. Not to mention how Selina plays into this. Both of these are momentous tasks that are going to take more than just one, big, life changing event to accomplish. It's going to take complicated social and personal pressures based on who the characters are. I'm just not sure if Snyder is up to the task.
