10 Theories How Wolverine Can Fit Into X-Men: Apocalypse
10. Mystique Is Behind Weapon X
Not content with simply restarting the entire timeline, Days Of Future Past snuck in one big time-twisting whammy in its final shot, revealing Mystique was posing as William Stryker and had come into possession of Wolverine.
Based off that eye-flash tease, it'd be fair to assume that Mystique is behind the Weapon X program in the new timeline, creating Wolverine along with a few other enhanced mutants, possibly exploring her latent ideas of evolved supremacy. There's been little in the film's marketing to back this up, although we have see Stryker arrive at the X-Mansion in a helicopter (the same helicopter that's seen flying towards Alkali Lake in the new trailer), which easily could be Mystique in disguise; having spent the previous ten years undercover she's now reuniting to Charles for their chat about how the world is/isn't better.
However, that would bring in some major moral questions regarding mutant experimentation (Mystique was abhorred by what Trask did in Days Of Future Past) or completely redo the purpose of Weapon X, so I'd say, despite the previous film's lead-in, this is rather unlikely.
