Regardless of the fact that the character didn't play any part in Civil War in the comic books and doesn't really have any major links to Captain America, the fact that Daniel Brühl is set to play a Doctor Strange antagonist would definitely point to him being Baron Mordo more than anyone else. His role in the Civil War movie could well be tiny - it might even be in the post-credits scene for all the general public knows at the moment - so don't necessarily expect him to have anything to do with the main plot. That said, maybe he'll use the situation to his advantage in some way. Mordo, a practitioner of magic and the man who was the Ancient One's apprentice before Stephen Strange, is by far the most likely character to be the villain in Doctor Strange's movie (given that the likes of Dormammu and Nightmare are far too powerful for a rookie sorcerer to face off against) and introducing him in Civil War - the movie that comes directly before Doctor Strange - seems as good a time as any.
