2. The Future Foundation
When Reed Richards created a massive think tank of super-science brains to solve the world’s problems, he called it the Future Foundation. This organisation was the centrepiece of a massive story arc and included just about everyone, from Spider-Man to Doctor Doom.
They even had snazzy white uniforms, because Reed Richards understands branding.
In the MCU, the Future Foundation could start with Reed Richards and add other characters as needed. With S.H.I.E.L.D so compromised, the Foundation could function as the repository of information about super-stuff the MCU heroes need to know. It's the perfect response to the events of Captain America: The Winter Soldier, since in the absence of S.H.I.E.L.D the MCU needs an organisation to help coordinate various heroes but not one that can become a power in its own right.
As the Avengers and others make use of the Future Foundation and moviegoers become familiar with its members, the potential for the Foundation's own spin-off movie grows - a super-science thriller that's longer on the mystery than the fisticuffs. Touching on all aspects of the MCU and gathering an eclectic band of characters, it has the audience watching a Fantastic Four movie almost without realising it.
