4. Professor X Is Also Dead - X-Men: Days Of Future Past
Remember when Professor Xavier died partway through X-Men: The Last Stand thanks to Jean Grey's loss of control? Well, he sure didn't for a while.
Partly because everyone wanted to disown Brett Ratner's trilogy ender, Xavier's death went from being canon to being so redundant that it never actually got an explanation in film. He just turned back up, as alive and as bald as the day he'd died, only with all of his atoms still intact.
The plothole was thrust upon the audience with such insistence that the only explanation came from the director's commentary, which explained that the post-credits scene was supposed to be showing Xavier transferring his mind into his braindead twin who happened to also be coincidentally paralysed. It's just dumb and the lack of address to it anywhere else was a real f*ck you to the audience.
