1. Peter Parker's Parents
There were a myriad of plot-threads in ASM 1 that were teased yet never resolved, and as much as it's clear in 2 that the train must be kept a'rolling on, it does seem like the writers are diving headlong into what actually happened to Peter Parker's parents. As with most adaptations of written media, fans of the original (in this case comics) are going to be a few steps ahead of some pretty cool revelations, that would be ideal for the larger Marvel Cinematic Universe (but that's all I'm saying!), unless of course they decide to do something different with that storyline, and link it into some pre-ample to the third instalment. Sufficed to say, if the fact that Spidey isn't already part of the wider canon alongside Iron Man and Thor isn't weird enough, should the comic lore being hinted at be brought to life, it's going to take something of a masterstroke to make it work alongside the annual releases that pad out the rest of ostensibly the same universe.
