With Captain Marvel taking place in the middle of the war between the Skrulls and the Kree, there could have easily been more deaths in this movie than there actually were. There were still 41, which is no small number, but it is far less than many others on this list.

These deaths were split between the two warring alien races only. While no humans or flerkins were killed, 30 Skrulls and 11 Kree lost their lives. The majority of the former came in the battle on Torfa, while all of the latter came as Carol fought the Kree for the Tesseract and the freedom of the Skrulls.

It's no surprise that Yon-Rogg, the main antagonist of the movie, racked up the most kills with 11, including Mar-Vell and Norex the science guy. Gemma Chan's Minn-Erva came in a close second with nine before being blown out of the sky by Maria Rambeau.

Goose ate four Kree soldiers whole, while Talos added three to the kill count. Carol Danvers herself almost managed to go through her own movie without killing anyone, something very few MCU heroes have achieved, but she did indirectly kill six Skrulls by accidentally blasting a hole in their ship, condemning them to suffocate in space.
