Putting aside the various threads that subsequent DC movies will have to address, there's a bigger story element Batman V Superman's introduced that, unlike visions and allusions, can't be hand-waved away. There's multiple, character-defining elements introduced here that not only go perpendicularly to the grain of the comics, but totally alter (read: ruin) their heroes.

In the universe as established, Batman kills, Superman kills, Jimmy Olsen is dead, Lex Luthor is a crackpot criminal, Gotham and Metropolis are twin cities and Aquaman is boring as f*ck. Those are hard-fast rules of the movies that are now written and can't help but have a pretty seismic impactgoing forward - Batman's"one rule" doesn't work as an excuse for the Joker's continued existence, Lex has no hope of ever getting any high social standing and we'll never seea Superman's Pal movie.

There's nothing wrong with alterations in adaptation, but these strike as short-sighted decisions made for the movie at hand without even a vague consideration of knock on effects. You can't reverse these without contrived writing or willed plot holes, which areproblems in their own right, and it leaves all future directors stuck in a very restrictive sandbox.
