Having been thought dead after the events of Age of Ultron - and with the anti-registration team heavily outgunned - Thor will return from Hel or Valhalla thanks to some kind of divine intervention (perhaps we haven't heard the last of Odin yet, for example) and side with Captain America. Thor clearly has some issues with Iron Man - issues that look to cause some severe friction between the pair in Age of Ultron - and, having been brought back from the dead and made aware of his clone operating on the side of Tony Stark, he will emerge to somewhat even the odds in the fight against a heavily super-powered pro-registration side. Stark's robots are likely to be the culprits in killing Thor, so he will rightly be p*ssed. He is also from a place where fighting for survival is second nature and something you do out of a sense of duty - he will not be forced in to being a government puppet. When all hope seems lost for the anti-registration side, Thor will appear unexpectedly, share an emotional reunion with the friends who thought him dead (Captain America, Black Widow and Hawkeye, at least) and proceed to kick some ass.
