Amanda Waller knows how to play the game. She has been playing chess with the Checkmate organization for dozens of issues, as well as keeping Task Force X up and running against their charter.

Fall of the Wall is the finale to Greg Rucka's stellar run on the Checkmate series and he goes out with a literal and metaphorical bang. The other three leaders of Checkmate are pitted against Amanda Waller as she tries to clear the board and become the only leader of the group, using every asset she can for the job.

Checkmate has always been more about espionage and political thrills, but in relation to the Suicide Squad, if Amanda Waller is leading them in secret without anyone's knowledge, then there's the opportunity to tie the whole film around Waller's political game with the Suicide Squad pitted against other factions like the Knights, or an official metahuman group by the UN.
