MacTaggert advises Xavier that the government have been tracking secret societies who have sprung up to worship these mutants (because humans are always the weirdest people in X-Men movies as a rule). There's a distinct feel that she's warning about terrorists, which is of course pretty damn pertinent at the minute. And this is perhaps her warning that the groups are looking to revive their God. Then comes the big reveal that the government knows about Apocalypse, and that he's been around for thousands of years. And that they apparently haven't heard of organising their files so their actually readable to human eyes.
