Throughout its marketing campaign, the villain Ubisoft would not shut up about was Vaas, so it only made sense for him to be replaced as the main antagonist by a suited man and drug enabler.
Not having the most philosophically compelling villain as the concluding boss was bad enough, but it was made even worse when the poor replacement – Hoyt – was easily bested in a mano-a-mano showdown where quick-time-events and sleep-inducing spiels were his downfall.
The Ink Monster was automatically better thanks to requiring more from players than simply pressing buttons that appeared on screen, but it was still not satisfying thanks to how little challenge it offered with its easily avoidable attacks.
That and it culminated with a couldn’t-care-less decision where you either rescued the girlfriend you knew nothing about, or killed her and were later stabbed in the chest after Vaas' sister stole your seed.
Both Hoyt and Citra were way too boring to takeover from the phenomenal Vaas, and it's telling that the only good thing that came out of their emergence as the main foes was a scripted game of poker...
