Marlene - leader of the group known as The Fireflies - only wanted to save the human race from the zombie plague that brought its society crashing down. And if she had to kill one little girl to do that, then so be it.
But Joel, being The Worst, decided that he didn't like that, and so he went on a killing spree to rescue Ellie, ultimately leading him to murdering Marlene. ]
Sure, it's hinted that there's a chance that Ellie's immunity can't be made into a cure. But they're just hints, nothing concrete. And to be clear, we learn these hints from Joel's perspective so who even knows if even those hints are true or not.
Either way, Marlene - so close to finally saving the human race - gets shot in the head by a crazy dude and her body left to rot. At least Joel got his proper comeuppance in the second game.
