3. The Boss - Metal Gear Solid 3: Snake Eater

There are few better examples of this idea than The Boss from Metal Gear Solid 3: Snake Eater. 

At the beginning of the game, Naked Snake aka Big Boss is betrayed by his friend and mentor, The Boss, who defects to the USSR. 

Snake spends the rest of the game at odds with The Boss, being tasked with eliminating her to help absolve the U.S. of a nuclear strike carried out on Russian soil.

However, after killing The Boss at the end of the game, it's revealed that she never actually defected at all - she was really a double agent ordered to infiltrate the ranks of Soviet antagonist Volgin and bring the prized Philosopher's Legacy back to America.

The Boss knew full well that this was effectively a suicide mission which would end with her death at Snake's hands, that she needed to die as a traitor in order to prove the innocence of the U.S..

And so, The Boss was still Snake's comrade all along - a fact he bitterly accepts, knowing full well that the wider world will never learn of her true heroism. Brutal.
