1. Distant Origin
Distant Origin is not only one of the best episodes of Star Trek: Voyager that doesn't focus on a main character, but it is one of the best episodes of Star Trek overall. The story it tells, that of a scientist simply trying to prove his theory, even though that theory contradicts the established dogma of the Voth people, rings so familiar with many historical figures in Earth's past.
It is very hard not to sympathize with Professor Gegen. He follows the trail of clues that leads him from the bones of Lt. Hogan to Voyager itself, effectively kidnapping Chakotay just so he can continue his search for the truth. Despite the mountain of evidence staring them in the face, his people continually shut him down, frightened as they are of the possibility that their history is different from the books.
That there is no true resolution to Gegen's story makes the ending of the episode both tragic, yet hopeful. He is determined to continue his quest for answers, even if he has to do so in secret. Distant Origin is an episode of Star Trek at its purest, asking big questions in the face of adversity, challenging the accepted norms, and asking the audience to dig a little deeper into the story than what is simply shown on-screen.
