5. The Villain(s) Must Migrate Between The Shows

Whether the villain is Ra's Al Ghoul or Vandal Savage (or some other threat), they should be migrating between the shows even if only briefly, in order for their threat to be properly viewed as a common one in order for the crossover to seem genuine. A great way to execute that is is to have a variety of smaller villains operating for the ultimate mastermind. Whether it is simply a text message or a phone call, or a mention of "orders" the greater villain needs to feel both ubiquitous and ominous and larger than life. Without a highly competent and nigh omnipresent villain, there is no need for three or four heroes to take them down. Keeping the threat among all the shows justifies the crossover, and while it may seem obvious to say, it is is important to note that no one hero should look like he's calling for help from his more competent allies. Without the villain being a common threat each hero stands to lose some credibility.
