2. Jon Arryn's Death
Sadly, there's not really a full account out there of the as-yet-unreleased original pilot for the show, we do know that it apparently wasn't very good. Featuring different actors in the roles of Dany and Catelyn Stark, it was ultimately changed with heavy reshot footage and then released as the first proper episode and whether it will ever see the light of day remains to be seen.
There is still some footage from the original version in there, but we know of at least two big sequences that were cut that should have been left in. First was the scene that would have appeared early on showing Jon Arryn (played by Sir John Standing), as he died from poisoning and tried to make it to his desk to write a final letter of warning about Cersei and Jaime's relationship.
According to Standing, the scene was "lunatic" and would have involved Cersei stomping on Arryn as he crawls on the floor dying. By all accounts, both would have been a fairly brutal baptism of fire for fans.
There was also a scene showing a flashback of the Mad King's murder of Ned's father and older brother, Rickard and Brandon.
