6. Several Of The Stranded Augments

At the end of the Original Series episode Space Seed, Khan and his Augment "family" were stranded on the dangerous, yet habitable planet Ceti Alpha V. However, it can be easy to forget that many of the Augments died because of this decision.

Mere months after being left on the planet to form their own society, the orbit of Ceti Alpha V was shifted, causing massive environmental damage. Most of the indigenous life was eradicated and the planet became practically unlivable.

Khan did his best to protect his people, but many of them, including his wife, were driven mad and killed painfully by the native Ceti eels (the same creatures that were used against Chekov and Captain Terrell at the start of the film). Because Starfleet never bothered to check on Khan and the other Augments, they were condemned to watch their friends slowly die around them. Knowing this, it's hard to blame Khan for being mad at Kirk and the Federation.
