7. Bring Back Mr Hyde
The addition of Kyle MacLachlan as Skye's mysterious father was a definite plus point from season 2, as he brought a rather unhinged-yet-caring edge to the man we'd heard talked about, but knew little of. He both was and wasn't a villain; he worked with S.H.I.E.L.D.'s enemies, helping them with his knowledge of the Obelisk and finding the hidden Kree city, however his motives were mostly to do with the fact that he loves his daughter, and wanted to find a way to reconnect with her and ensure her safety. He was given a happy ending, of sorts, as S.H.I.E.L.D. wiped his memory and allowed him to start a new life. That's great and all, but it surely weakens the show to not have MacLachlan on-board, especially when there is still much more of his dual nature - Calvin Zabo/Mr Hyde - to be explored, and hopefully they can find some way of having him return to the fold in season 3.
