Is Arrow going to be altered by Flashpoint?

First they weren't saying, then it seemed unlikely, but now the answer is that yes, Barry Allen's decision to save his mother, and thus rewrite history, will have an impact upon Arrow's fifth season.

We don't know exactly how that is going to play out, since Arrow is a show with its own stories to tell outside of whatever The Flash is doing, but Stephen Amell has said it will affect it in some way, though later backtracked, David Ramsey has teased its impact on Diggle, and CW president Mark Pedowitz said it'll "bleed over to every DC show."

Arrow likely can't be too affected by it, since it's got to standalone for those who don't watch The Flash, but being in the same universe there definitely needs to be some recognition of it happening, and it does offer the show the chance to have some fun playing around with things.

On the topic of the other DC shows, it has also been confirmed that - with Supergirl now part of The CW's roster - there will be a four-way crossover, with one of the episodes just so happening to be Arrow's 100th. Sadly, it's not the musical one, which Arrow is (unsurprisingly) being left out of.
