When they part, Ned tells Jon that they will have a conversation about his mother next time they see each other. Jon probably shouldve insisted on having the talk there and then, for rather obvious reasons. While Jon doesnt know who is mother is, he has no reason not to believe that Ned is his father. However, the series has gone to lengths to outline that this may not be as it seems, and indeed the biggest mystery is of his true parentage, with the popular theory - R+L=J - being that he is actually the son of Rhaegar Targaryen and Lyanna Stark. This would obviously have huge implications on the series, both for the Iron Throne and the idea of Jon being one of the heads of the dragon and being a saviour of Westeros in the fight against the Others. There is still time for the series to reveal this - if/when it finds a way of bringing Jon back - but he probably shouldve taken an extra few minutes back in season 1 to talk about it. You know nothing, Jon Snow.
