Considering they are supposed to be fearsome warriors led by the world's greatest military leader and individual fighter, the Lannisters are a careless lot. That can be the only reason they left Dragonstone - not only a key asset in the defence of their kingdom but also the symbolic home seat of their enemy - unoccupied when Stannis Baratheon vacated it.

That might as well have been a heavily sign-posted treasure chest for Dany to come and get, which is incredibly irresponsible since it gives her a seat right on their coast from where she can launch ranged attacks thanks to her dragons, with the assistance of a knowledgeable Hand in the shape of Tyrion.

If she had her wits about her, Cersei should have filled Dragonstone with Wildfire (she didn't need it all for the Sept) and someone to light the fuse the minute Dany got her feet under the war table. Now, she faces the greatest threat to her throne - even with the justified cynicism at the idea of the Dothraki wanting to stay around in Westeros - from a close neighbour. That's just silly.
