It's not just the first episode that this calls back to, but also episode 2, The Kingsroad. That follows on closely from Winter Is Coming, and is the last time a lot of Starks would see each other as Ned and his daughters head off for King's Landing, while Jon leaves for the Wall.

The way Arya jumps into Jon's arms here is reminiscent of their parting back then, and it's also there where he presented her with Needle, which she shows him again here.

Like with Arya, this was the last time Jon saw Bran as well, kissing him goodbye on the forehead, which is also repeated in this episode.
