At one point, Claire Temple makes a joke about the name of The Hand being ridiculous. She questions why that body part was specifically used, and not The Ear or The Arm.

In actual fact, there is another even more ridiculously named offshoot of The Hand called Nail. Presumably because Thumb didn't sound as cool...

The whole point of the gag is that after The Hand debuted, Teenage Mutant Ninja Turtles creators Mirage Studios appropriated the naming convention and called their nefarious group The Foot in honour of Marvel.
