They didn't prevent it, but they may have postponed it. The mythology of The X-Files (the ongoing story that it told from episode to episode, season to season) was that an alien race that had once called Earth home was set to return and colonize the planet by way of a virus carried in a substance known as the "black oil" which would infect and enslave a human host. A group of government figures and doctors were aiding in colonization plans, engineering alien-human hybrids to create a slave race which would as a by-product ensure that at least some form of humanity survived. They were also, in secret, working on a vaccine against the black oil - which would later mutate and do more than just enslave a host, instead gestating inside a human being to create a fully-formed alien creature. Colonization was to be underway by 2012, but that date has come and gone, so unless the proposed X-Files revival is set a few years in the past, an explanation will be needed. That's no big deal, but what is a big deal to fans is that this storyline is wrapped up. As a third movie hasn't happened to date (which was expected to deal with this), closure is still something fans desperately want. A new X-Files show needs to get this out of the way right off the bat, not drag it out for five years that may or may not happen. Deal with colonization, then come up with a new mythology storyline.
