1. Largest Plothole Ever

While it was clever of the writers to resurrect the led dispenser from Season 2 to lace the environment with Kryptonite, they also resurrected an old plothole with it.

Alex suggested that the team send Kara into space to save her, only to discover that she was too weak and that this would ultimately kill her. Perhaps she was too weak to leave Earth, so why couldn't she just have left this Earth?

As evidenced by the show's many crossovers with The Flash, there are infinite Earths that the D.E.O. could have sent Kara to. Sure, Earth-38's atmosphere may have been full of Kryptonite, but Earth-1's wasn't. As the team have an inter-Earth extrapolator that can open a breach to a parallel Earth, why didn't they just take Kara there to allow her to recover and live out the next few months with Team Flash or Arrow?

Though some fans noticed this back when Mon-El was forced to leave, this time it was much worse. Why? Well, because they had Brainy (a 12th-level intellect from the future) categorically tell Alex that there was nothing she could do to save her sister, when there clearly was. Thus, they came up with the much more complicated solution of Lena Luthor's life-saving super-suit.

It's understandable that all this was done so they could keep "Supergirl" in the show when Melissa Benoist was on Broadway, but surely there was a way to do this without highlighting such a huge plothole.
